Think ganon regards him. becuz if u do connect them .Link went back to being a boy in oot. so the adult who beat him before was no more. Just a little boy who grew up in a villiage after He left clock town.AFter this once ganon is freed Link isnt there to stop him.( prob died from old age) and the gods flood the world to protect hyrule And ganon spends 1000 years or so looking for the triforce again. to get the wish he wanted to rule hyrule.

te time line is split due to the events in ocarina of time When links a kid - Majora's Mask to Twiglight Princess happens With Him as an adult- Wind waker and everything

Another is that the timeline split two ways o.oThat's how I think anyways. It'd explain why this Ganondorf gives Link such little regard =/
